Does any one see a problem in making splices in a transformer cabinet on the secondary side for feeding the load from an ATS?

None that come to mind... Is the transformer owned by the POCO?

If it is they may have some restrictions you might want to look in to.

If it is utility owned that could be a problem.

They usually don't like voltages in their enclosures they can't control, not very safe for their people.

Is this a utility owned generator? We did a distribution center where the utility supplied a back up generator on there side for co-generation when needed.

No, the utilty owns the transformer.
