This box is about 800lbs. If covers removed it's 400lbs. Getting picked by crane and set on roof(about 90' of ground). We have to move it about 50' to final location. Being set on floor of roof.

We also have to drill(32) 4" ko's. Being told it's going to take (3) men 2 to 2-1/2 days to set. Seems like a lot of time but what do I know.

It does seem like a lot but that's a lot of holes to cut. Also if you have to turn it over to drill holes a few times then it may take a while.

I would say 48 hours total if the lead guy knows what he is doing and gets set up properly.

8 hours to prep get material and tools together and come up with a plan (1) MD
24 hours (3 MD) to rig move and set, remove dollys, planks, plywood with crane.
16 hours (2MD ) to drill

What type of roof does it have to be moved across? You will probably need planks/ plywood to protect roof

Not sure but yes need plywood was told. Why can a pallet jack move across roof without plywood?
 
Have the lead guy get all the tools he thinks he needs on the roof with the Crane. The Crane can lift a job box or a pallet with stuff strapped or shrink wrapped. Your 90 feet up cut the holes on the ground or in the shop ahead of time as @CoolWill said.

Pallet jack without plywood will wrinkle rubber membrane and destroy it. Your going to need at least 7 or 8 sheets of plywood unless you have enough labor to scoot it around which is a PITA. Need something to set job box and tools on.

90' up is a thinking job as much as a work job . If its not thought through you can easily double your labor or worse.
