Plug in UPS question

Is it a code violation to have a cord plugged into a load side of UPS feeding a junction box where cord is terminated and THHN conductors extended through conduit to receptacles downstream.

You're basically asking whether in-wall premises wiring can be supplied by a plug and cord.

I think yes, since this is the basis of generator inlets, as well as many audio/video installations.

IMHO the violation might be the cord with the male cap coming out of the junction box. This makes the flexible cord a permanent part of the building wiring.

If instead you have a male inlet on the wall, I think the setup is fine.
