Power Cord Splicing

I have a small 3/4hp, 120V pump with an integral cord/plug. Rather than installing a WP-GFCI receptacle with in-use cover in the area, does the code allow removing the plug and splicing with 120V feed in a small j-box?

Manufacturer warranty may be a separate issue.
 
In general you cannot do that.

First you could start with 110.3(B) and the units listing.

But forgetting that there is still 400.7(B) which requires attachment plugs be used with cords for the most likely reasons a cord would be used with a pump.

  • Connection of portable luminaires, portable and mobile signs, or appliances
  • Connection of utilization equipment to facilitate frequent interchange
  • Appliances where the fastening means and mechanical connections are specifically designed to permit ready removal for maintenance and repair, and the appliance is intended or identified for flexible cord connection

I doubt the manufacturer will care or that it will ever come up.

I think that code wise what you want to do is pretty dubious, even if it is not inherently unsafe.
 
You would also need a disconnecting means, in addition to the other reasons cited that don't permit this.
