I have a situation where we are installing a Christy box in the ground and have (3) sets of 500 KCMIL conductors. They enter the bottom of the box and make a U-bend and exit the bottom (same wall). I am thinking the contractor can take the exception 314.28(A)(2) right? Since the cover is the opposite wall of the conduit we can size the depth of the box to be 6 inches per table NEC 312.6(A). Is this correct?
 
That's the way I read it. The kicker in your case is likely to be "the distance between raceways...6 X"

You mean the length of the box? Yes that would have to be 6x. But that is ok. The issue would arise if the depth of the box had to be 6x.
 
But it is 6x between the raceways, so the box is larger than 6x.
It would have to be at least 8x+ in length or width ... or angularly since there is no requirement to install conduit square to the enclosure. 6x between conduits containing the same conductors, plus 2x, one for each conduit. The plus (+) is because trade size is smaller than actual size.
