Remodel this old house!

Hello Mike,
Presently in the process of a remodel of a 100 year plus old house.
This house has a mix of old and new wiring and my first indication is to replace all of it. Some of the second story seems to have been redone about 8 years ago but I would still have to install tamper proof receptacles and some of the wiring does not have the 6" of required working length within the box.
Since this is a remodel would you also recommend replacing all?
When running new wiring through existing walls I can not staple to the non-exposed studs? Any suggestions since the wiring is supposed to be secure?
There are some receptacles mounted in the baseboards near the floor. If I rewire these are they code passable so near the floor?
I also have an above ground pump that is away from the house. I need to run new wiring to it. Is there a way to keep a minimum depth on the trench but using a heavier conduit?

I know this is a lot to ask but any help is appreciated.
