Residential 400 amp backup generator with two ATS

I have an estimate for a backup generator I need to put together for a 400 amp service with two 200 amp main breakers that feeds two MLO load centers that are located inside a lower level garage. Is it a typical scenario to install the ATS next to the load-center and pull the existing 4/0 AL SER cable out of the load-center and re-route it into the ATS? Or depending on the actual location of the ATS to set a junction box and intercept the 4/0 and splice a new 4/0 Al cable into the ATS? Also, the existing 400 amp service has a few branch circuit breakers installed, how would I get these on the backup generator? The best scenario is whatever is functionally acceptable to the owner and then cheapest. Note that you don't indicate what your generator is providing. There will have to be 2-200A breakers from the generator also.
 
The wire to the MLO panel will probably not be long enough, but you may luck out. If it’s quoted, I would plan on splicing it to make it long enough, if you don’t have to, bonus! It’s probably in an unfinished wall, so pulling the ser back would probably be a chore too.

Not necessarily, the generator feed can be split between the transferswitches.
