Yes. Legal NEC wise, not commenting on other codes or such.

What is the voltage of your door operator?

There is no problem fishing listed LV cables through storefront extrusions for things like access control, security and door releases. If you have a line voltage device (or Class1) you can fish any of the Chapter 3 cables like AC or MC as mentioned. You just cannot use individual conductors as if the extrusion was a raceway.
