Secondary Neutral Bonding

If it were me, I would connect the secondary as a standard 120/240 single phase system, and use the single phase panel as intended. At the xfmr, we would connect X2 and X3 together and that would be the neutral, and that would be where the SBJ and the GEC would be connected. X1 would feed one bus of the panel and X4 would feed the other.

Still, nothing inherently wrong with what you are doing. Except the X1-X4 connection isn't technically a "neutral".
 
I agree with your recommendation. However... My plant chose to keep with the same configuration that they have been using (if it isn't broke...). I got involved when they wanted actual schematics ahead of installation time, instead of wiring on the fly. They were unable to confirm if they had a neutral bonding wire (to ground). That's when I started to research the size that would be necessary.
