Separate power sources in cable tray

Can anyone help me? We are on a job and we have been asked to install cables in a cable tray from two separate power sources. What I mean is they have two diferent co ops. So it would 480 volts from both but from two different transformer banks. Is this a code violation?

No.
 
NEC does not require you, IMHO, to distinguish two different power sources as long as they are the same voltage system. But I would make sure they do not get confused.

I disagree. Exactly how will depend on whether they are service, feeder, or branch circuit conductors [e.g. 230.2(E)].
