Are any NEC codes violated when you splice the secondary feed from a transformer in a junction box to feed two seperat panels, with each panel having a main circuit breaker?

Yes, No, Maybe. :)

No you can not connect more load to the transformer then it is rated for. :(

Maybe you have a transformer with more then 200 amp rating and you are connecting two 100 amp breakers to it. ;)

What are the ratings of the transformer?

What size is the primary OCPD?

What sizes are the two secondary OCPDs?

One possible problem is from Table 450.3(A) Note 2.
The total of both MCB's cannot exceed the allowed value of a single OCPD.

Re: Splicing the secondary side of a transformer?

The NEC Section 240.21(C) does not permit to tap the secondary conductors of a transformer, expect as permitted by Section 240.21(C)(3), which is for industrial location only.

The NEC does permit to tap a tap as stated in 240.21 Location in Circuit.
Overcurrent protection shall be provided in each ungrounded circuit conductor and shall be located at the point where the conductors receive their supply except as specified in 240.21(A) through (G). No conductor supplied under the provisions of 240.21(A) through (G) shall supply another conductor under those provisions, except through an overcurrent protective device meeting the requirements of 240.4.
