I would check this with the AHJ in your area. He might not want it spray-covered before inspection.
I think you'll be OK as long as the conduit is fully assembled first and thus still has metal-to-metal contact all the way through.

The general rule in the building code (Section 704.2.4-1997 UBC here) is that pipes and conduits cannot be embedded in the required fire protection of structural members. As long as the required thickness was maintained between the EMT and the structural member, it would seem to meet the intent of the code.
Is there something in the NEC that would prohibit fireproofing on the EMT?
