So I know that when installing a whole house generator with ATS, the PV feeders to the house need to be on the line side of the utility main disconnect in the ATS. As well as a fused disconnect between the solar meter and the ATS. Would that also be the case with a limited circuit ATS? Or can the 2 pole 40 amp breaker remain in the main panel? I'm thinking it can since the backed up circuits would be isolated from the main panel when utility power is lost.
 
If you are referring to the PV in second still being line side at main, then the ATS secondary for limited connection has no bearing on the PV connection as all backup circuits are removed from connection to main via the ATS and the primary power failure would disable PV supply as usual.
