I have a 400A(MLO),208/120V, 2-section panel fed from 400A breaker. Those 2-sections have to be apart because they are seperated by a door. Distance between those two panels about (5'-6"). Can I feed thru the second section without overcurrent protection (assuming the total distance less than 10').

Yes, just use the same size conductor(I'm assuming you're using 500kcmil). You would not be limited in length using the same size conductor.
One caution, Are the two sections designed to be bolted together? If so propose your scenario to the AHJ before proceeding.
