Couple questions.

Will a 480 volt 400 amp panel with surge protection protect the secondary side of a transformer feeding a 120 volt panel?

There is a three phase 400 amp main panel what surge protection is listed and or would you recommend

To at least some extent. The transformer itself will also provide some protection to downstream devices from upstream surges.

If there is room in the panel get whatever the panel maker supplies that just snaps in, otherwise, it does not matter much. Get whatever your supply house has available.
