On a 10 ton three-phase air conditioner. Does it matter if the power supply is 120/208 wye or 120/240 delta as long as it is three-phase?

Generally, the fact that one system is wye & the other is delta does not matter.

But since one is nominal 240V. line-to line & other is nominal 208V. line-to-line, be sure your equipment's voltage rating is same as the system you use.

If a 120/240V. delta is used, be sure there are not any 120V. rated components connected between the "hi-leg" & "neutral", which is appx. 208V.
