I am installing a transfer switch in my home and in the transfer switch panel there is bonding screw, should this be taken out since this is sub. panel. But when the Generator is running would this panel be the main panel.

No it would not. Your neutral will be solid and not switched. The generator will have the first OCP device on the generator side and your neutral and ground will not be bonded.

Is this a service rated transfer switch? That would explain the bond screw. If it is, and you are not using it as a service disconnect, then yes, you should remove it.
