Using a 480 three phase breaker to power a 2 phase transformer

I need to temporary use a three phase breaker to power up a 2 phase step down transformer 480 to 240

Is there any issues with doing this again it is only temporary until the proper breaker arrives
 
When you say a 2 phase transformer do you really mean a single phase transformer connected line-to-line?
If so, then using a three phase breaker is just fine. Do not connect anything to the third output.

What we call Line to Line single phase, as in two-out-of-three phases, people from outside of North America call "2 phase". For them, there is no other possibility of "two phase" power as there is here in the US.

No, there is usually no problem with using a 3 pole breaker as a 2 pole breaker. But the real final answer must come from your breaker mfr.
