Wye generator bonding/grounding

I have installed a wye gen set and tied it into an existing 3 wire ATS no neutral. The gen set is Fused. I have pulled an egc with the feeder. I didnot tie the gen set to a grounding electrode per the ahj which now he is back peddaling and telling me I have to. I'm also under the understanding not to bond the xo to the frame. The ahj now wants me to do this as well. I don't believe I should be doing this since it is not a SDS. Any suggestions on where to go withthis
 
Since you are not transferring the neutral at the transfer switch (no neutral present), the generator is a SDS and should have the N-G bond at the gen. During a downstream fault, the electron want to go back to their source neutral, so the bond is needed for the EGC to have that path.
