Is there any reason why we could not use XLPE (mobile home feeder) for standby generators to transfer switches in comduit
 
It must be RHH, RHW, or something listed in the NEC and if it is it can be used in conduit.
 
It has to have some other markings to be used in an NEC application. Something like this: "USE-2/RHH/RHW-2". If the cable assembly has other markings you can use it based on what the NEC requirements are for the type of cable you are using. If it is just marked "USE" it cannot be used in any interior applications.
 
Can it come in a structure and into a junction box? Or would the junction box have to be on an outside wall?
It cannot enter the structure...you must terminate to another wiring method on the outside of the building.
(B) Underground Service-Entrance Cable.
Underground service-entrance cable (USE) shall not be used under the following conditions or in the following locations:
(1)For interior wiring
(2)For aboveground installations except where USE cable emerges from the ground and is terminated in an enclosure at an outdoor location and the cable is protected in accordance with 300.5(D)
(3)As aerial cable unless it is a multiconductor cable identified for use aboveground and installed as messenger-supported wiring in accordance with 225.10 and Part II of Article 396
 
All of the MHF cable I have seen being sold is dual listed as RHH/RHW, so should be fine but you need that UL Type label on it, so I recommend double checking before buying it.
