I want to GFCI 1 branch of a MWBC. Three wires from the panel to a JB where it splits to two circuits. Can I put a GFCI receptacle on the first receptacle on one branch and allow this to feed regular receptacles downstream which will now be GFCI protected?

Or should I use GFCI at every location to make this work?
 
Your example will work just fine.

The problem you might be thinking of is that you can't use a GFCI receptacle with a shared neutral on its load side. So if this circuit was continuing as an MWBC you would need GFCIs at every location.

Since you describe branching to two separate circuits, that means separate neutrals and no problem for the GFCI.
