Is there a difference between a GFCI protected Outlet and installing a GCFCI Receptacle in an outlet?

The gfci protected outlet could be a gfci breaker that protects the outlet while a gfci receptacle is just that a gfci receptacle. The gfci receptacle you can choose to just protect that receptacle or all outlets downstream.

There could be a difference. A GFCI protected outlet is not required to be readily accessible. A GFCI receptacle is required to be readily accessible.
 
Yes, where the code requires GFCI protection for an outlet, that requires that GFCI protection be provided for any equipment connected to that outlet, both cord and plug connection and hard wired equipment.
