I have a 400 amp meter/main using one of the 200 amp main breakers going to a whole house transfer switch then to a 200 amp feed through panel that feeds the house. I was wondering after the first main breaker in the 400 amp meter/main does the rest of the system become Sub panels? If yes, then no ground and neutral bonding after the first 200 amp main breaker.

Yes, everything after the first disconnect, including the transfer switch itself, must be wired un-bonded.
