It's been many years since I've done a duplex.

Is it still code compliant to run the feeder conductors from the disconnect through the basement of one half to get to the other?

I see nothing in 215 that would prohibit this, can't think of anywhere else such rule would be if it exists.

Service conductors can't pass through another building/occupancy.

Might be some issues with Art 225 feeders to separate buildings but I don't think that applies to what you have.
