ATS as Disconnectimg means??

I am Retrofitting a 80kw generator into an existing building. The question i have is with the grounding.
The way the system is set up now...3phase 4 wire
utility to CT can, from CT can parallel runs to a 300 amp panel, then another 250 amp dist panel is fed from CT can as well.
Do i need to change the grounding and bring it all to the ATS, as it now seems to be the first disconnect? Neutral in not switched in this ATS
 
Utility side of the ATS will be fed from the utility CT can.
CT can is about 6 feet away from the ATS. Getting a shutdown for the building on Friday to do the changeover. Will disconnect and remove feeders from CT can to distribution panels. Re feed utility from CT can to ATS, then hook up feeders from ATS to distribution panels. Then i will seperate all grounds and neutrals in distribution panels.
