NO. As long as proper derating is applied pulling only 3 circuits in each raceway is dumb.
 
Well in reality he is allowing 12 conductors. A four wire MWBC is one circuit so allowing three in a conduit would equal 12 conductors. I know what he is wanting to say but he missed the boat (pun intended)

The old is a MWBC one circuit or three. Obviously the engineer means that a 4-wire MWBC is indeed 3 circuits.
 
The reason a MWBC neutral most times never carries equal current of any one ungrounded conductor proves it is one circuit, current is finding another path back to source than the grounded conductor.
 
If that is in the contract documents that you committed to, you can't arbitrarily not do it.
Sounds like boiler plate junk he could always ask for permission. Maybe the engineer wants to ensure that more than 3 CCC's in a raceway will have the proper derating.
