Would it be code compliant to use SPT cable in 3/8" flexible metal conduit (FMC) to feed low voltage undercabinet lights? Still trying to find a better way then using NM solid.

No that would not make it, SPT cord is under article 400 and is not for use in raceways.
14 or 12 AWG stranded conductors in 3/8" FMC would.
