I have a situation where I have a free standing vanity in the bathroom against the window. What would be the best option for the receptacles pop-ups. The sink is farther than 3 feet from the sides. And only 6 inches away from the window.
 
First of all, is this in a dwelling unit? Presuming that is a "yes," are you saying that this bathroom window is over 7 feet wide? Put another way, is the distance from the right edge of the basin more than three feet from where the window ends and the wall begins, with the same situation on the left side?

If the receptacles are wanted or required pop-ups may be the only option so that would make them the best option.
 
Hold on; I am missing something. If the window and the vanity are both 12 feet wide, then what is the distance from the right edge of the vanity to the point where the window ends and the wall begins? I understand that there might not be any wall space to the right of the window (i.e., the window goes from left side wall to right side wall). But where is (or are) the basin(s) in this installation? If the right side of the right hand basin is more than 3 feet from the first available wall space to the right (be in on the same wall or the side wall), then I think I can understand your difficulty.
 
Does the vanity have side walls onto which you could install a receptacle? Is there space on the front face of the vanity to install a receptacle?

Then cut a box in the face of the cabinet (as Charlie brings up) on either side of the basin, better yet, have the cabinet maker cut it in.

Why is it so hard for a project forman (sic) to describe the job so we can help?

Who turned down the front option, GC or owner? What other options were presented to them at that time?

Can it go below the window?
 
6" should be enough to mount a receptacle horizontally between the counter top and the window bottom. If not then a pop up is going to be required. A receptacle can be mounted inside the cabinet but that will not satisfy the code for a receptacle for the sink area.

210.52 Dwelling Unit Receptacle Outlets. This section
provides requirements for 125-volt, 15- and 20-ampere receptacle
outlets. The receptacles required by this section shall be in
addition to any receptacle that is:
(1) Part of a luminaire or appliance, or
(2) Controlled by a wall switch in accordance with
210.70(A)(1), Exception No. 1, or
(3) Located within cabinets or cupboards, or
(4) Located more than 1.7 m (51∕2 ft) above the floor
