Does a switchboard utilizing the (6) handle rule need to have a GFPE installed on the breaker which is serving a 1000A or over 480/277V, 3-PH distribution panel? Or does the GFPE only apply when you have a main?

It applies to any service disconnect rated 1000 amps or more. It doesn't matter if there is a main. If you have 5 800 amp disconnects and one 1000 amp disconnect, then you need GFP for the 1000 amp one.
