Ground Rod Electrodes

When using rods only as my electrodes, no matter how many amp service, only #6 is required correct (most AHJ's in our area require #4)?

If I am bonding a water line after the rods with the GEC, does that require me to upsize the whole GEC to table 250.66?

Yes. If your GEC runs to the rod electrode first and then on to the water pipe electrode the entire run (GEC and bonding jumpers) would need to be sized according to 250.66 for the water pipe.
