By reading section 250.52 (A)1 in the 2005 NEC I am interpreting this as you must go to the water main, if water is available in the building, to get part of your grounding. Am I interpreting the exception as saying I can hit that water pipe anywhere in the building as long as it is an individually owned commercial or industrial structure serviced by authorized personnel, such as a maintenance department? I can see I may need to bond around the meter with a jumper wire but otherwise, is my interpretation correct?

It's an option, if you can see the pipe the whole way.

I think it's a option to be avoided.

But I believe your interpretation to be correct.

read ALL of250.52(A)(1) anything past 5 feet from the point that the water pipe enters the building cannot be used as part of the grounding electrode system unless you can see its entire length

It should go without saying that this means from the point of attachment of the conductor, not the entire length of the piping system.

It does say that. Not well, but it does say that. It says that the part of the pipe that must be exposed is the part that is used as a conductor.
