A contractor used an isolated ground (green and yellow) for an equipment ground on a device that is not IG. From what I see in the NEC 250.119 there isn't a problem with this. Is there any reason why they can not do this?

It's just misleading to the maintenance guy who has to work on it.
It could be but it is still code compliant. Besides that it is still required to be connected to the box so that should indicate to someone working on it that the conductor is not an IG.

250.119 does not have any restrictions on the use of a green conductor with one or more yellow stripes as an EGC.
