If you had one circuit in both EMT and then MC cable IMO the entire run would be a homerun.
 
The circuit home runs. Makes no difference what it does it with, as long as it goes from the panel to the load without supplying anything else along the way.

I think you should rfi what they mean by home run.
Since this is likely a spec section and the OP is likely asking in regards to estimating and installation, I don't recommend asking. I can find many specs that have stringent requirements for MC, like inside walls with xx feet to a junction box. When it is written this way, I would choose to make my own interpretation, and dispute the Engineer if he didn't like it. What I generally make my guys do in this situation is, a conduit homerun to the area and MC to the receptacles. 25 feet or so is OK. Lighting is the tricky one.
 
My opinion is that changing wiring methods does not change what is the home-run portion of a circuit.

Why fight later when you can avoid it? You are not the guy that gets to interpret what the spec means if it is not clear to you.
