So I have a 200A/208Y/120v/3ph service that i will need to supply temp power for a shut down next weekend. My question the portable generator that the customer rented is a 240/480 generator. Will this be ok being the voltage of 240 will be higher for the pumps and motors?

No that will not work. It isnt really clear what the output of that generator is, but even if it is configurable as a 120/240 three phase output, that would be a high leg system and bad things would happen if the loads are not designed around such a system. A majority of things would be ok at 240 instead of 208, but not all.
 
Many 3-phase generators of that size are switchable between high (480v) and low (240v). With those, you need to select the 240v "low voltage" setting and dial the voltage control down to 208v. Make sure it's wye-connected, not delta.

I don't think I've ever seen a portable generator delta-connected with a high-leg, but that doesn't mean they don't exist.
