Is it ok per the NEC to pull some of the cables through a junction box without terminating them? Thanks in advance

How does it not?...those are Article 725 circuits.24vdc instrumentation cables in a J box. The NEC doesn't even apply to that.

While you may not need a box, what ever you install is covered by the NEC and all of the rules apply.Well, unless they are Class 1 (which I doubt) you don't even need a J box. If you do use one you are free to do anything you want. (Except mix them with other cables or conductors of Class 1 or power within it.)
