Is it acceptable to use SER conductors in conduit with the sheath removed? I do not believe that the individual conductors are marked.

No, you are not allowed to strip a cable and use the individual conductors unless each conductor has the required markings.

In fact code calls for a minimum that cable sheath must enter box beyond connector.
