While it may be too late for the OP'er, my favorite way is to have one panel supplied through the ATS, and divide loads between on-genny and off-genny by which panel they land in.

thats how i like to do it too. if i want to have the entire house i would do a set up similar to whats installed but we only install generac products and the transfer switch i work with has a main breaker already installed in it and its listed as service equipment

another thing i like is the prewired generators. i got one in my house
