The inspector is incorrect, that section has nothing to do with your installation. The only question is can the conductors within the NM cable be run in a nipple with the NM jacket removed.
 
Question, if the NM conductors will reach the panel, and concern is will use of bare NM in the nipple, why not just put those that reach directly into the panel and bypass the trough? That eliminates the questionable installation.
 
Another point that hasn't been mentioned is grouping of individual circuit conductors, keeping associated hots and neutral identified and or together. You don't want those mixed especially if GFCI or AFCI might be used. That also makes future service safer/easier. You don't want it to look like this:

These will be spliced in trough to panel. I assume stripping romex to get out the black and white to extend is illegal? And i must use thhn
How about leaving 10" of jacket on the NM, for passage through the 8" nipple? Then the product is identified, and the conductors are grouped.

The way I understand the situation is that the cables are existing and the jacket is already removed.

My understanding is that he says he's going to "splice in trough". So the existing cable terminates in the trough, and the question is on the wiring method between the trough and the panel 8" below. Can he use unlabeled NM innards in the nipples, or must he go out and get some THHN? I'm assuming there's NM on hand, so suggesting a third option.

To answer the question, I'd say code requires marked wire, but I would use wire from NM cable anyway.

If I had a lot to do, I might compare the cost of stripping new NM to the cost of spooled individual wire.
