On the general principle that the closer to the source you can attack the interference the better. I would put the filter on the secondary, and only if that fails to reduce the output enough would I go to the primary side.
On the other hand, the exact point where the primary conductors enter the chassis/enclosure may be a good choice too.

Would twisting the wires that power a component reduce the conducted emissions generated by the component?

Honestly don't know, but it will make your arc-fault breakers nuisance trip more often........ I've tested it before.
