wireing motor disconnects

Is it permissible to run the line and load wires in the same conduit from the disconnect to a trough and then to the motor. any input is appreciated

Yes it is. Think of a light switch drop where feed and switchleg are in the same conduit.

Where this wouldn't be allowed would be in the case of a service, see 230.7

Sounds like you would have more than 3 current-carrying conductors in the same conduit. If so, don't forget to derate the ampacity of the conductors.
