have a 240 v 1 phase machine to install. service is 120/240 delta 3 phase will the high leg of this service cause trouble for x- ray machine

no. Just don't hook up any line-to-neutral 120V loads to the high leg phase.

so i will set a 3 pole breaker an use 2

Or you can set a 2-pole bkr. if you wish, & use 2-poles.
