Well, that certainly assumes that the wiring will be in conduit in the first place.
Depending on the overall environment you may not be able to use NM anyway.
If the panel is surface mounted in a place where NM is not allowed to be exposed, or the generator is outside, for example.

The panel will be in a bedroom. It will be a 320 meter base with a regular panel on the left and this generator panel on the right. I was just hoping to use SER from the panel to a weatherproof junction box outside and then run polytough to the generator. I was hoping to do the same with the control wires but use two runs of 14/3 from the panel to another exterior junction box.

Go back and read your speck sheet you posted. The exception is if ALL conductors have an insulation rating of 600v and is 30 ft or less they all can go in one conduit.

Here is what came with the load center and transfer switch. The generator is different though. It is a Honeywell that the homeowner purchased from Costco

I did see that in the specs. This run will be around 80-90 feet

All of the small units I have done were the same as what you are doing. Run SER and NM to a junction box and change over to PVC conduit. Power in one, control in another. The reason I prefer 2 conduits is it is a royal pain to get a bigger conduit in the generator. It just goes better.
