If I'm using 12/2 mc instead of factory whips, can they be in lengths longer than 6 ft?

They can be as long as the spool you buy.

12/2 on a 20 amp circuit would be an extension of the branch circuit so there is no length limit as Roger stated.

You must still support the cable within 6 feet (of cable length) of the luminaire.

For example you could not make a drop to a lay in fixture from a box located 10 feet above it with no additional cable supports.
