Is it permissible to run #2 AL 4 conductor for a 24 KW generator with a 100 amp breaker in generator? Can the 83 percent rule be used if the generator is supplying power to the entire house? Or would it need to be upgraded to #1 AL. 4 conductor for the full 100 amps the breaker is supplying?

It's a feeder, so it's okay to use the #2al on 100a genny breakers.

Ok, just to be clear the house service is a 200 amps with a 200 amp service rated ATS and will be going from the ATS with a #2AL to the generator.
 
I had to look this up in 310.12 and the 83% rules applies to feeders, as pointed out. For y our 4 C 2 AL feeder, the neutral can be smaller, but you many need to do a load calc. And certainly the EGC can be a 6 AWG Al.
