To answer your question - if I saw (4 x 1 1/4") I would assume 4 x 4 x 1 1/4" but that is a guess. Someone was lazy when typing it out.
I think it is pretty clear he means a standard 4" square box and not a 4" x 1" x 1/4" box that does not exist.

You will not find a box that is 1/4" deep
Yes they do make 1 1/4" deep 4" square boxes. They work well with wood studs installed on the flat side against concrete or block.
